Summary:Identification of Myotis species using only morphological character are not reliable new tool such as genetic is required to help in studying the phylogenetic relationship and phylogeography of mammals. This study examines phylogenetic relationship and phylogeography of Myotis species at genera level from different localities. Samples in this study were collected during recent fieldwork and some are from UNIMAS Zoological Museum specimens. DNA extraction was done using cetyltrimethylammonium bromide (CTAB) protocol. Using mitochondrial DNA (mtDNA) Cytochrome Oxidase subunit I (COl) gene, phylogenetic trees Neighbour joining (NJ), Maximum Likelihood (ML) and Maximum Parsimony (MP) from total of 28 individuals from eight species of Myotis were constructed. The trees were analyse using Molecular Evolutionary Genetic Analysis (MEGA) to produce different topology and to determine the genetic divergence between and within species. Result shows that there are deep intra-specific relationship within species. Myotis borneensis in this study is the first individuals to be recorded in Sarawak and is the first sequence obtained. Genetic distance was the highest in M horsfieldii from Pahang when compared with M. horsfieldii from Sarawak. As a conclusion, COI gene are able to resolve the phylogenetic study in Myotis species but more individuals and other genes need to be used for better phylogenetic resolution.
